Leptadenia pyrotechnica (forsk.) decne chloroplast genome sequencing, phylogenetic analysis, and comparison with other cp genomes from the apocynaceae family

Abstract:
Leptadenia pyrotechnica (Forssk.) Decne is a medicinal plant from the Cholistan desert that belongs to the Apocynaceae family's Ceropegieae tribe and Asclepiadoideae subfamily. We present the whole chloroplast sequence of L. pyrotechnica, which was acquired using the Illumina HiSeq2500 and paired-end sequencing. L. pyrotechnica was compared to nine other Apocynaceae species, including Pentasachme caudatum, Asclepias nivea, Calotropis procera, Dischidia milnei, Gymnema sylvestre, Hoya exilis, Carissa macrocarpa, Periploca forrestii, and Oncinotis tenuiloba. We investigated the phylogeny of 31 Apocynaceae species from four subfamilies and 31 distinct genera. The L. pyrotechnica chloroplast genome sequence is 161,510 base pairs long, contains 37.4% GC, and is organized traditionally with 89,590 base pairs of Large Single Copy (LSC), 20,026 base pairs of Small Single Copy (SSC), and 25,947 base pairs of Inverted Repeats (IRs). The clpP1 gene was found to be quite little and to have lost an intron. The utilization of codons revealed a preference for the Leucine codon, 124 simple sequence repetitions of 40 different types, and 169 oligonucleotide repeats. The maximum likelihood tree revealed Leptadenia to be a monophyletic genus, sister to the genus Pentasachme, with a bootstrap score of 100. The phylogenetic tree also revealed a relationship between the Ceropegieae (Leptadenia and Pentasachme) and the Asclepiadeae. Because transition substitutions (Ts) were less common than transversion substitutions (Tv) in most comparisons with L. pyrotechnica, Ts/Tv values were less than one. In all comparisons with L. pyrotechnica, the rate of synonymous substitutions (Ks) was higher than the rate of non-synonymous substitutions (Ka), and a Ka/Ks ratio less than one indicates purifying selection working on genes, whereas ycf2 indicated positive selection in all pairings. Estimates of nucleotide diversity range from 0.0061 to 1.1338, and IR areas contain comparable genes on junctions with little variation, showing that the Apocynaceae chloroplast genomes have been conserved. The whole chloroplast sequencing of L. pyrotechnica sheds light on the evolution of genic plastid sequences in Apocynaceae species. When further Leptadenia species are sequenced, the entire L. pyrotechnica chloroplast will be used as a source for detailed taxonomic research of the genus. The comparison of L. pyrotechnica and other Apocynaceae species adds to the phylogenetic data and genetic variation of the family. The findings of this study will allow for more molecular uses of Apocynaceae chloroplasts for plant genetic alteration and will aid in the identification of new species.
